Why lower LFE effect when using 6channel inputs vs. opticaleno45

Alright here is the problem. I have a Yamaha rx-1105 DD/DTS reciever and JVC fa90 DVD player with built in Decoders and DVD-audio.
I have used a optical wire for all my movie play back through DVD player and sounds great. When I use the external(JVC 6 channel output) decoder the 5 main speakers sound almost indentical except the Subwoofer is extremly quiet. I am using all monster cables. I am not planning on using the JVC decoder for movies but only for DVD-audio playback , won't that be a problem to have a extremly quiet signal to the sub. Would there be a difference since DVD-audio isn't decoded like DVD-movie audio and there won't be a decoder in the middle of the sound transfer. Shouldn't the sub level sound from the JVC decoder sound as audio as the other signals or is there a problem since the sub is the only powered speaker . Remember the 5 speakers(center/L/R/ surrounds) sound just the same and the sub is the only one with less spl. I did not lower the gain on the sub, shouldn't it be the same signal so I wouldn't have to raise the gain on the sub. I am hurtn for time so I might not of made my self clear but I will return emails to whoever has any ideas. Thank you

If you only have sub problem in DVD-A then it is easy. There is no LFE on DVD-A. An oversight.
